I have been looking around and most 1968's have vinyl or plastic door panels. Mine are just metal. Is that what came standard?

Just learning about what i have. Pretty sure it was ordered for a city or county or parks department. Its an F100 stepside with as near as I can tell no options and was forest green, 240-6, 3 speed manual. I find what looks like holes for mounting jerry cans on each step by cab as an example. Low mileage and cherry shape with zero rust.
1968 F100 SWB Flareside, 240-6, 3 speed, 3.70 rear, bone stock and rust free.

I think vinyl was an option just a upgrade. I had a 71 ranger with vinyl and good grain. But my 69 f350 is bar bones stock. Just metal door panels

that first picture looks exaclty like mine, even the color currently. It even has a couple holes in the kick panel that would fit perfectly with that fire extinguisher mounting.
Original color was forest green I think it was called, dark green.

The door panel differences are related to the trim level - Generally, the Rangers came with the vinyl overlays. Most others just had the metal. If you remove the vinyl pieces in a Ranger truck, door panels that look like yours are under them. It was the same way with carpet versus rubber matting and various other things.

It sounds as if your truck might have been just as you guessed - Government owned. In those days, having a heater was an "option" sometimes and they went with the low bidder. If their trucks had carpet, upgraded door trim, etc, it was likely a mistake or an in-stock vehicle that the dealer let go to get the business.

I suspect that you might be able to add vinyl overlays but it might take some drilling. Ideally, you might get the metal and vinyl panels from the same donor truck to make the swap easier.
